AutoTune not tuning

Hi, I started having an issue recently where autotune (which used to work wonderfully), just stopped working.
We recently made changes that required retuning the entire table in this thread http://www.msextra.com/forums/viewtopic ... 1&start=20
I feel like it may be a simple setting somewhere that I missed, but I'm unable to find it.
Here's some background...
We logged and drove around 20 min trying to retune the lower with the new dead time but even though 90% of the data was not filtered and despite autotune saying "changing cell" or whatever the terminology was only a few cells seem to change and those seemed to coincide with starting or stopping the data log.
However when I ran the same log and MSQ through MLV VE analyse it came back with a whole table of new cell changes as big as 8 ve numbers??
Also i noticed a filter pop up a few times saying "O2 out of range".
We have an autometer linear O2 and calibrated the AFR table, the gauge and MS3 running values seem to match as well.
I assume Datalogging and autotune don't interfere with each other, and at one point I was DL on the SD card too as a test which i guess wasn't a great idea.
I checked and EGO was on, i think those settings are close to stock, not sure what else autotune requires that I may have disabled?
I have some bigger logs that are more varied I can cut down and zip if needed.

Are you referring to MLV"s VE Analyze?

I was trying to use Tuner Studios AutoTune, but in an effort to test and also make tuning headway, I used the log i recorded trying to autotune and ran it through MLV VE analyse to validate that there were indeed many changes that should have happened in autotune.
We had been using TS autotune without issue for a year or 2 until now.

One thing I noticed in that data log... The data rate is very slow, it looks like 1 read/second.
TS uses time in ms for lambda delay and with that slow of a data rate it may never be finding record data close enough to use.

Try increasing the Data rate under the Communications menu to at least 15/sec

I noticed that in the log data seemed spaced apart but though it was something with the scaling. Other logs don't look like that. Maybe that got changed somehow.
I will set it to 15/sec, what is default? Could that be caused by datalogging on the laptop and SD card and autotuning at the same time?

15/s is default, but faster is fine.

Your gauges are likely moving quite slow too.

SD logging will have no impact on the regular data log.
