It looks like inverted Input Capture is indeed my issue!!!

I have attached a tooth log & composite log. I think they both look a lot better now. Is there anything I should optimize at this time?

The logs look great. Little loss of sync on the composite log when the motor first started turning, but that's not uncommon.

im having a similar issue, by input capture polarity are you referring to the rising / falling edge options in the ignition settings\?
