The schematic calls for a BAT54SWT1G, which comes up as smt. are any of the to-220 schottkys suitable? They all have higher voltage and current ratings.
I guess putting standoffs on the proto area or somewhere will work with the smt one, but thats just kinda....clunky..

TO220 package devices are utter overkill, not to mention huge to the point of getting in the way. Just use a pair of discrete through-hole diodes.
