i will be adding 2 3-wire knock sensors (signal, ground, shield).
should i just run 2 separate cable pairs with shielding, or could i get away with 4 wire shielded to the MS box? or do you think that would interfere with each others signal?

When I installed two knock sensors (RX8 knock sensors on RX7 series 6 rotor housings) I used two separate cables. I am seeing good results.
Can't speak for the other method. Given that you are dealing with very low level signals which will be amplified in the knock module it might be best to avoid as much as possible any opportunity for cross talk.
