I'm confused about something, if my crank sensor is wired backwards, is switching the input capture method all I need to do, or do I need to actually rewire the sensor? What about which side the resistor is on? Same thing with the cam?

Please focus on using the 2jzvvt ignition mode.
Set Wasted COP for now.

Set the input capture so that you see a single long tooth in the tooth logger.
Post MSQ, datalog and tooth log of this.

Then set Coil on plug.
If the engine no longer starts, it is without doubt firing on the wrong phase.
Try enabling the setting 'flip cam polarity'. This shouldn't actually work with a VR cam sensor, but the composite log you posted suggests it might.
Posts logs of this, including composite log.

Whats with all the 2jz vvti issues... lol Maybe this will help you get running. I have cranks wires like this, Red wire on a 2jzge sensor red=+ (with two 22kohm 1/8 watt resistors, was working with one but I added a second trying to fix my problem but still ran same and seemed easier to get pots right) white =- Set to rising edge. On the cam, yellow=+ blue=- had to turn all 4 pots all the way CC then adjust levels and hysteresis no more than 2 turns clockwise. No noise filters active. Not that my car runs right but it runs without any sync issues.

Sounds like you need to get the pots adjusted right. Before I added the resistors I could get it to run perfect playing with the pots while running but when I would shut if off it wouldn't pick up a signal from crank until I turn trigger level on crank back to around 1 turn out. Right now my car is losing fuel somehow at 2500rpm unless I double fuel in ve only that rpm. Something tells me the trigger wheel is too small and we don't know how to make it work flawlessly. But Toyota had it figured out... I am wondering about playing with the gap between the sensor and trigger wheel. Curious what the gap is?

James, you are spot on. I put the ignition mode back to 2JZVVTI, crank to rising edge and flipped the cam polarity and it fired right up. My VVTI is now functioning properly again and everything seems right. I feel like an idiot. I could've sworn I tried that already but I guess not. I'm really sorry for being such a pain in the ass. Thank you very much for the help! I'm gonna go dry my tears with some boost.
