Normally the BAP is triggered by a 5psi hobbs switch to give the fuel pump extra juice/flow. I want MS to control when it turns on and at what boost level/rpm.
What would be the best way of going about this? Should I use the "on" input to trigger a relay that will act as the hobbs switch to turn on the BAP?

You should be able to use a programmable on/off output to activate when MAP is above a certain threshold. If the boost switch the BAP normally uses is a simple low-current ground switch, you can probably wire the MS straight to the BAP without a relay.
