That may not be the file that's on the controller. I can't communicate with it to find out.

With the MS3 out, go back and confirm that the 5V is not coming up at the 40-pin socket positions, but is at the DB37 pin 26.

When I check the sockets with the MS3 out per section 13.5 of the hardware guide, I get the voltages that I should. There is 5v at socket #'s 1, 20, and 31.

Sorry, I was getting confused because you didn't have a good 12V supply (bad JimStim) during the first round of testing. Put the MS3 back on and see if Vref (DB37-26) is now staying near 5V. We kind of have to start all over again, now that you have reliable "raw 12V" power to the circuit.

No worries, I greatly appreciate the help.

DB37 Pin 26 is 5v, with and without MS3 board connected.

Okay, have you tried connecting to TS, now that the 12V input is proper? Have you tried re-loading firmware, and with the boot jumper if it won't load normally? How about port checks, does your TS computer even find a connection to one of its ports?

I'm traveling at the moment, but before I left I did try connecting TS and was unsuccessful, also ran the port test and it failed, also tried auto detect and it wasn't successful.

I haven't tried re-loading firmware. Should that be my next step?

Yes, I would try to re-load firmware, but I don't know how well that is going to work if the port check doesn't work. Maybe the boot jumper will help? I think there are different levels/versions of "port check", so you need somebody else to join in here. I have never had com or FW loading problems, so no experience in how to fix them. Oh, wait, I have found the USB connection to be more fussy than the RS-232; if you have a computer with an RS-232 serial port, try connecting with that direct to the MS RS-232 (that is the DB9 connector).

I have tried connecting with the serial port but that didn't work. I'll try reloading the firmware and see what happens. Thanks!

Update: I found the problem. When I changed wiring to individual coils I created a situation which blew the fuse for the 12v feed to DB37 pin 28.

Lessons learned: When the key is turned on but the MS doesn't power up FIDLE is grounded which runs the fan and communication can't be established.

Thanks billr and Wes for the guidance.
