I have a new MS3 installation on a 88 Jeep Wrangler with straight 6 converted to MPI.
* Trigger wheel is a 7.25" / 60-2.
* Coil is IGN-6 Six Tower Coli Pack
* Sensor is 1/2" Magnetic Crank Sensor from Electromotive
I've had the engine running, but with starter kick-backs and backfires. I don't think I'm getting a good/consistent signal from my crank trigger. What's the best way to test for that? What voltage should I see when I'm testing?

To test the crank trigger, try capturing a tooth log. This link shows how it's done.

I got some of the issues sorted out by installing the 2 10k resistors, the tooth log appears to be correct now. Now with the engine running, it's running rough with frequent back firing. Looking at the log I'm still getting a lost sync reason 02 and consistent SecL count increasing. Is the sync loss causing the back firing?

It remembers the last reason it lost sync, but Lost Sync Count is not counting up so it is not losing sync in that log. Check your timing with a timing light.
SecL is just the internal timer.

And, check spark timing on every coil.
