MS3X odd things happening

Been fighting an issue with an AEM O2 WB controller and thought maybe it was bad, I have no low level testing tools other than a volt meter, so I purchased a 14point7 spartan2. Very nice item by the way. But even after making sure everything was hooked up right, pretty simple, the controller would not give me any readings.
So as a last ditch effort I reloaded the latest firmware and when asked to use either tuner studio or the controller settings I select controller and the O2 gauge started working. Now I cannot fully test as I am waiting for some additional parts before I start the car again.
So my question is what would cause the need to overwrite the firmware , tunerstudio project settings to make the O2 controller/gauge start working? Still learning the ins and outs so maybe it's something I set wrong or?

Sounds like the AFR calibration was wrong?

I would say yes but I did everything including remove all WB controller settings cycled the power and started over and nothing changed, until I reloaded the firmware.
