I've attached a log and a copy of my tune. (log is me idling and blipping the throttle)

The initial idle value table calls for an idle DC of 30.6% (MAT is at 44degC and the target idle is 850rpm), add on my dashpot value of 2.4% that gives you 32.4% as the initial value the valve should be set at.

Yet the initial value is set to 36.8%, which results in a too high idle.

Where the heck is this extra 4.4% of idle valve duty coming from?

Without being able to look at your settings right now, I would say check the voltage compensation settings.
Megasquirt is not for use on pollution controlled vehicles. Any advice I give is for off road use only.

I've been caught on this myself.

If you check status6, you'll find that bit 7 is set (value of 64) which means that your fan is turned on (at least on MS3 this is the case).
There is an idle up setting on the Fan Control page and your tune is configured to add 3.9% to your duty cycle which brings you pretty close to the value you are seeing.
Additionally, the Fan Control is configured to increase your idle target by 50 RPM.
