Updating firmware on CAN connected devices

I am running MS3/3X for engine control and Microsquirt for trans control, they are connected via CAN. If/when I ever need to update the firmware in-vehicle on either device do I need to disconnect the CAN links? I've read the manuals and only see where we need to update each device directly via the Serial port, but there's no mention if they are connected via CAN. My assumption is that there's no problem, but I want to be sure.

When updating using the serial port there's no problem leaving the CAN wires connected.
