Is it a way to turn off fuel control and only use MSnS-E for spark ?

You can use MS for spark only by not connecting the injectors to MS.
You will need a MAP signal and a Tack (ignition) signal.

is there a way to disable fuel at all, leaving those computing cycles to spark control and extras? or should I modify the code for that?
and modifying the code wil change the way MegaTune sees the board right? I mean will the windows related with fuel fail?

I know of no way to disable the fuel part.

It's not necessary to change the code. At any rate I don't know how changing the code will affect MegaTune.

For ignition only, isn't MS an overkill? I would go for Megajolt, http://www.picasso.org/mjlj/

megajolt is obsolete, and uses the same hardware, so you don't save nything. Just uses msn-extra, and dont bother setting any of the fuel settings.
