I am currently getting ready to remove distributor on my mazda v6 and was wondering if I could use individual coils (likely honda denso) and run them in a wasted spark configuration. The real question I have is will the smaller coil used in the individual setup handle the dwell firing it twice as if it was wasted spark.
Side note, does anyone have a good starting point on Honda Denso individual coil dwell time.

I don't think there's a specific 'wasted spark' selection; you set "Number of Cylinders" to '6', select Spark A, B, and C as active, and then set the three trigger points on your trigger wheel. Each spark output would drive two COPs.
I have no comment about max frequency or min. dwell. If these are motorcycle 2-wire 'dumb' coils, they will probably be rated for pretty fast operation, but you'll need a BIP373 driver (or 2x QuadSpark, or ... ) for each pencil coil. If you do get bike coils, check the donor wiring diagram to make sure they aren't CDI coils.
