Running megasquirt w/msd 6al w/spark output inverted OFF

Well I was just playing around with some settings on megatune and turned ON my spark output inverted and the car started to idle higher and smoother. I have been running my setup for 6 months with no big problems. I just searched and found that if you run msd you are SUPPOSE to run with the spark output inverted? So I should have my box say YES not no. What will this fix? Could it have caused damage? I verified my timing and it was perfect compared to the numbers megatune said it was putting out. Thanks
