Toss out what coils are connected to A and to B. The exact positions are going to vary some likely dependant on your positioning of the trigger. But I think your coils are setup wrong.

What should happen for examplew is coil A fires cyl 1 and 4, then coil B fires 2 and 3 180 degrees out. So in one revolution of the crank both coilpacks fire. In the first revolution its actualy firing 1 and then 3. In the next revolution it fires on cyl 4 and then 2.

Hopefully this helps you a little. It looks like your firing is coil A-A-B-B. You need A-B-A-B.

I also have 20vt engine, with wasted spark Passat V6 coils (2). I have same trigger setup, which seemed to work fine when cranking.
Now when i got it running, problem is wildly jumping advance. It jumps back and forth about 30 degrees, while its set to fixed 10 deg.
RPM seems to be ok in gauges and log-files, so no peaks or other errors.

I have MS1 v2.2 board and 29q2 firmware.

Try swapping the VR sensor leads?

Swapping wires did have very little, if any effect. I tried also changing to Time based -mode, didn't have any effect.
Sensor wire is original shielded cable. About 60 percent of time spark is out of it's place.

Could bens_cab report how his setup is working at the moment. Do you have stock components like I do?

What i have is original '02 ARY 20vt vr-sensor, trigger-wheel and sensor wiring.
