Purchased a used MS2 with PCB v3.0 and have some questions.

Hey guys, i'm new to the forum and to the megasquirt world. That being said, I am a master automotive tech and adept when it comes to soldering and wiring in general.
I have a 1995 miata with turbo plans.
I purchased a megasquirt board with the necessary adapters to plug into a computer, and the harness to go to the vehicle. Also came with a Simulator (JimStim v1.4)
I am looking for some insite on what changes I will have to be made to the existing mods (if any) and also the proper way to install the PWM IAC mod (I've seen two variations).
As far as the current mods on the board I am concerned about the yellow wires being necessary for my application. If not can they be left there of will they need to be removed? (I'm aware that there is a unkept splice)
For the IAC mod I've seen the instructions on DIYautotune and it differs slightly from the instructions in the MSextra manual.
